Mighty Jack and Zita the Spacegirl by Ben Hatke
After three volumes of Zita and two of Mighty Jack, it was inevitable that these two would end up combining forces. The first two volumes of Mighty Jack, while seemingly unrelated, featured enough winks and easter eggs from Zita that you knew it was coming. I'll admit to an initial reluctance at the scifi elements of Zita and the fantasy elements of Mighty Jack blending together, but upon a second read of the entire 6 books, the continuity actually shows: Zita is not so much scifi as science fantasy in the first place. Ultimately Hatke's strong and endearing characters carry the day and Mighty Jack and Zita brings the whole saga to a very satisfying close (I think).
